But the question is whether it can be avoided. There is a 100% overlap with the involved organizations.

However, adding Site and "owning" that for the TRR379 context would enable us to keep the organization records simple and pristine.

I think a clean way to achieve this would be to

take the main TRR project record https://pool.v0.trr379.de/ui/?sh%3ANodeShape=trr379ra%3ATRR379Project&pid=trr379root%3A.
extend its attributed_to to include the organizations that contribute to the TRR
use the role https://pool.v0.trr379.de/ui/?sh%3ANodeShape=trr379ra%3ATRR379AgentRole&pid=marcrel%3Asht to qualify that attribution

This be able to do this in the UI, we would need to generalize from PersonAttribution to AgentAttribution.

This will be annoying, to some degree, because it implies an extra step for reporting authors of publications (needs Person selection first). However, it only will be annoying until the first publication that is required to have an organization in the authors list.
